While the goal was initially research at first for medicine and combat capabilities, an infuriated Xa'lus, disgruntled with the constant desertion, would instead task them with locating Calus in the hopes of hunting him down and assassinating him. However, the volume of Guardian forces and the Nightmares that haunt it's halls would make this endeavor difficult. Keeping an eye on the actions of the Guardians, however, the Primus would soon learn that the Guardian themselves, through the assistance of a dark ritual, would nearly intercept Calus before he disappeared into the service of the Witness. Enraged, Xa'lus would begin a furious crusade in search of Calus' whereabouts and would begin to muster his broken forces, poised to strike at the first mention of his newfound rival. Throughout the conflict, however, many of the Black Legion's psions would all begin to feel strange with the resurgence of the Nightmares aboard the Leviathan.

As the psions within the legion would become increasingly distressed, Sumeragi's forces would soon learn that the relics housed body parts of the long dead disciple, Nezarec. In the end, the Black Legion would take decent losses from their pirate infiltrators.

Despite that, breakthroughs with Pyramid tech would give birth to the Shadow Hand subgroup within the Black Legion. Following the operation aboard the Essence, the Psion Flayer, Ilitcyl, would eventually slave mindless Tormentors the Black Legion captured to his will, creating his Malignancies and using them to solidify his position within the hierarchy of the Legion. Even with orders from Nova to refuse an alliance with the Witness, an initially ideal alliance, Xa'lus would finally be satisfied with a short-lived and admittedly petty vengeance against a charismatic Calus, who has stolen some of his esteemed forces. This forces them into hiding into their bases and forcing the Adaptoid to finally entering the endgame.
After the Consul was defeated, the Shadow Guardians decided to attack. They took over the area near the Deep Stone Crypt, where they fought the guardians back. Designated traitors to be hunted down with extreme prejudice, the treacherous Shadow Guardians would be forced into hiding. While the Vanguard were preoccupied with sabotaging [[Empress Caiatl]]'s [[Rite of Proving]], the Shadow Guardians would begin surveying the carnage and would subsequently discover the Psion Conclave's attempt to assassinate Zavala. Through this discovery, the Shadow Guardian agents would attempt to lull city Guardians into the Conclave's weapons testing, eventually getting a resounding success their Cabal allies would finally acquire for their arsenal. However, the Shadow Guardians would find issues when Caiatl, a zealot to the new alliance with the Last City, would commission death squads to hunt down their forces, thus driving the Shadow Guardians deeper into hiding.

Some Shadow Guardians would become shocked at the discovery of the Endless Night looming over their source most of their lucent power. However, with the discovery of Lakshmi-2's broadcasts and the friction generated between the Fallen of the [[House of Light]], some Shadow Guardians would body attempt to compound the issue by instigating as much anarchy as they could without getting caught by ambitious bounty hunters. Finally, when the friction finally gave and the factions began their coup, a few Shadow Guardians would join their assault on the Vanguard and House of Light, however, would instead find a problem on two fronts between the undivided Vex and the ecumenical alliance between Guardian and Fallen, forcing retreat. Despite this loss, the battle would serve as a learning experience for their forces, as they now realize the threat of a unified front of Vanguard, Fallen and Cabal.
