Gathering their forces and allies, the Vanguard set up a defense around the Traveler as The Witness and its Black Fleet arrived near Earth. Battling against the [[Shadow Legion]], the army of the new Disciple of the Witness, Calus, the Vanguard fought valiantly but ultimately proved ineffective against the Pyramids and The Witness, even as the Traveler itself blasted a terraforming beam of Light at The Witness itself. Despite this display of power, The Witness subdued the Traveler and made contact with it, sending its Disciple to Neptune to look for a relic called [[The Veil]]. Osiris left the Vanguard to follow the Shadow Legion and the Guardian went along after Ikora urged them to for Osiris's sake. Hitching a ride on the Shadow Legion fleet they arrived at Neptune but also discovered a hidden city named [[Neomuna]], the very same that Osiris had been looking for, coming into contact with the city's defenders, the [[Cloud Striders]], [[Rohan]] and [[Nimbus]]. Joining forces, Osiris and the Guardian worked on preventing Calus from acquiring the Veil for his master, encountering a new Darkness power called [[Strand]] during the battles. This new power gives the Guardian an edge against the Shadow Legion but despite mastering it, Rohan's sacrifice in delaying Calus and even battling Calus directly, The Witness succeeded in making a connection with The Veil, sending a massive energy surge from The Veil to the Traveler, allowing The Witness to create a gateway upon it. The Vanguard leadership upon the H.E.L.M. could only helplessly watch as The Witness got what it wanted and passed through the gateway, unable to follow.
Despite the loss of the Traveler, the Vanguard's forces still maintained their connection with the Light and reaffirmed their commitment to finding a way to follow the Witness and prevent it from achieving the Final Shape. In addition to defending Neomuna, the Vanguard dealt with a Shadow Legion invasion in the EDZ where Mara Sov answered the call for aid in combating them. Lending some of her powers to the Guardians and combining it with their Light, the Guardians are able to breach into the Pyramid outposts the Shadow Legion had been setting up and holding prisoners within. With their newly acquired power to traverse the Ascendant Plane, the Guardians managed to enter the Pyramid outposts and rescue the prisoners, including Amanda Holliday. However, weeks of combating the Shadow Legion and rescuing their captives would take a tragic turn as after the Guardians and their allies infiltrated the Shadow Legion's most fortified prison, Amanda was killed during the escape, crushing the Coalition leaders. Despite their grief, the Guardians and the Coalition refuse to allow their sadness to overwhelm them as it was something Amanda wouldn't want. Instead they honor her by continuing the fight that culminates in taking out the Shadow Legion's command ship in the EDZ.

The Vanguard's attention, however would be drawn away following the return of Titan, which allowed the Guardians to find the missing Sloane who survived the moon's disappearance thanks to her bond with the worm, [[Ahsa]]. The ancient worm was an enemy to the Witness and possessed vital knowledge on the entity's origins and could possibly help the Vanguard in finding a way to pass through the portal. Working with Drifter in deciphering Ahsa's messages and battling scores of Xivu Arath's forces, the Guardians learned how the Witness came to be but more worrying was, Ahsa states that the one who may know of a method to pass through the portal was none other than the Witch Queen herself. This puts the Vanguard in precarious position, if they want to follow the Witness and stop its plan to enact the Final Shape, then they have no other choice but to bring back one of their most devious foes. Despite protests from the Guardian, Lord Saladin and Saint-14, Zavala approves of the plan as they have little other choice.
The Vanguard reached out to Savathûn's Ghost, Immaru, offering him the Witch Queen's body for him to resurrect in return for her cooperation. The Hive Ghost counters with an bargain of his own, citing that Savathûn anticipated the Guardians would need her help. In exchange for dealing with Xivu Arath once and for all, then Immaru would bring his Lightbearer back. Guiding the Guardians through [[Savathûn's Spire]], a hidden repository where the Witch Queen conducted experiments with the Light, the Guardians learn from recordings left behind by the Witch Queen that only a Hive God of equal strength can defeat Xivu Arath. As such, only through the Hive's Sword Logic can the Guardians defeat the Hive God of War. Ikora protests that they can't operate on the Hive's rules but Eris Morn states they have no other option as they can't maintain their stalemate with Xivu Arath. Preparing a ritual, Eris Morn transforms herself into the Hive God of Vengeance and with the Guardian as her "acolyte", they would gather tithes for her, gaining power to become strong enough to challenge Xivu Arath. Despite Ikora's misgivings on the plan, the Guardians and Eris soldier on in gather enough tithes for Eris, even slaying one of Xivu Arath's strongest and most favored champions. However, Eris Morn still wasn't strong enough to defeat Xivu Arath head on but she developed a work around in having Savathûn brought back sooner than initially wanted and slayed her then and there. In that one act of violence, Eris gained a millennia's worth of power, as the Witch Queen hadn't been killed since she had been separated from her Worm, thereby making Eris the strongest Hive God in existence. With her newfound strength, Eris weaves a spell that banishes Xivu Arath from her own Throne World, rendering the Hive God of War mortal and vulnerable. Though the bargain was fulfilled to an extent, Savathûn attempted to renege on the deal but relented when threatened by the Guardian, answering on how to pass through the portal but in her usual cryptic method. The Guardian however, noticed a unique pattern on the Witch Queen's wings, a pattern typically used on the Wall of Wishes and after succeeding in passing the Witch Queen's trials in the Imbaru Engine, they found an uncorrupted Ahamkara Egg. Eris Morn would understand that in order pass through the portal, the Vanguard must make a wish with an Ahamkara.
Speaking with Mara Sov on this latest development, the Awoken Queen states that though the last Ahamkara, Riven, had been killed by the Guardians, there was still a way for them to awaken her spirit and thereby allow her to grant the final wish. Using a ritual and Riven's heart to awaken the Ahamkara's spirit, Mara would left surprised and angered when Riven refuses to grant them the final wish. Riven explains that she has no reason to grant them their wish as she is dead and worse, Mara had endeavored to destroy Riven's clutch. Or so she thought, as Riven had took measures to hide a number of her eggs, like the one found in Savathûn's Spire. In this, Riven offers Mara a bargain: in exchange for securing the safety of her remaining eggs, she will grant them the wish. Despite the risk of having the Ahamkara return and terrorize the system once again, Mara agrees to Riven's bargain as, again, they have no other choice. The Guardians descend into Riven's Lair to find the eggs but unfortunately found nothing, angering Riven, but Mara discovers that the eggs had been sent adrift in the Ascendant Plane, later discovered to be done by Riven's mate Taranis. Riven's mate did so to protect them after learning of her corruption by the Taken King and so sent their clutch adrift to protect them. Despite this set back, the Guardians and Awoken were able to devise a method to "catch" each of the eggs using the Ley Lines, one at a time. However, Riven would reveal a detail in her method in opening the way through the portal: Using what little power she has left to redirect the Ley Lines, Riven would only be able to allow one to pass through the portal. Infuriated by this deception, Mara nearly lashes out at Riven's spirit but Osiris calms her, stating its still their only option to follow the Witness. Further, Osiris's studies with the Veil would bare fruit in that if one can get through, then that one can guide more through and open the way for the rest. Initially, the Guardian was going to be given this task but Crow would volunteer himself, believing he is the best one for the job since he shares a unique paracausal connection with Mara which would give them the means to guide more through the portal. After succeeding in securing the last of Riven's egg, Riven fulfills her part of the bargain in granting them their final wish, allowing Crow to pass through the portal with Mara sensing her brother. However, Crow's passage through the portal would be stalled by the Vex, leading the Guardian to venture through the Black Garden to find the source of the disruption, revealed to be the Black Heart restored by the Witness's directive. Despite the restored Heart's power and the Vex's efforts, the Guardian succeeded in destroying the Heart as they did a decade ago, reestablishing contact with Crow's signal and allowing Crow to successfully pass through the Threshold and enter the Pale Heart.
