After Atlas was defeated, Xa'lus came out and challenged the Guardians, who accepted and was promptly defeated. However, performing Strike after Strike, some of his High Commands were killed. Xa'Lus himself came to fight the Guardians but was killed by them. Prior to the confrontation, Xa'Lus had his Psion made a copy of his mind and upload it into a Exo body.

However, many loyalists within the legion would infiltrate Caiatl's forces, as well as the forces of those vying for power within her [[War Council]], granting their forces inside intelligence into her plans. Many agents would even go as far as sabotaging the champions' goals such as preventing the discover of the [[Deep Stone Crypt]], bricking Vex tech and sabotaging Hive cleansing operations to keep these champions from ascending. However, the Legion would also experience losses in the form of desertion from Psions for the mysterious Conclave, from which, on one hand, agents would procure repurposed light-suppression devices for the Legion's scientists and engineers to mass produce while they reconsolidated their forces. Meanwhile, Psion infiltrators within the Dreaming City would attempt to get a read on the scope of the operations enacted by both the Awoken and Guardians and Xivu Arath's dark forces, as well as understand the technology used to infiltrate Ley Lines. Regardless, the Legion's influence on the War between Queens would be inconsiderable to say the least.

====The Great Deception and the Clash of Light====
While the Black Legion would be powerless to assist the Cult of the Darkness in their research and espionage on and the Lucent Brood, the Black Legion would become involved in the joint coalition between the Vanguard and the Imperial Cabal. Following the discovery of Savathûn's plan and contingency, the Shadow Legion would stand by and wait for the Traveler to be scooped up by the Lucent Brood and assault the Guardians while they were weakened. But as they soon learned of the contingency, they allowed the forces to soften each other and even had their infiltrators turn on their Guardian "allies" to sow discord within the alliance. However, with the propaganda broadcasts of Yirix and her allegiance to Calus, many Black Legion soldiers would desert to join their alliance; through which, many of the Sumeragi's technological accomplishments would be lost as more soldiers desert to the new, rising legion.
====An Emperor's Return====
The recent arrival of the Leviathan over the Moon would catch the attention of the Black Legion, even encouraging more forces to desert to the new rising faction. Despite the rising desertion within their ranks, the Black Legion, along with their infiltrators, would begin investigating and researching the hulls of the ship in the same way they did with the Glykon Volatus in secret. While the goal was initially research at first for medicine and combat capabilities, an infuriated Xa'lus, disgruntled with the constant desertion, would instead task them with locating Calus in the hopes of hunting him down and assassinating him. However, the volume of Guardian forces and the Nightmares that haunt it's halls would make this endeavor difficult. Keeping an eye on the actions of the Guardians, however, the Primus would soon learn that the Guardian themselves, through the assistance of a dark ritual, would nearly intercept Calus before he disappeared into the service of the Witness. Enraged, Xa'lus would begin a furious crusade in search of Calus' whereabouts and would begin to muster his broken forces, poised to strike at the first mention of his newfound rival. Throughout the conflict, however, many of the Black Legion's psions would all begin to feel strange with the resurgence of the Nightmares aboard the Leviathan.
====Spoils of Conflict====
While much of the Black Legion hunted for Calus, word would get out about Eramis' revival, piquing the curiosity of much of the Sumeragi. Hearing of Eramis' bounty for ancient dark artifacts, some criminally savvy Black Legion commanders such as the gunrunner Brodsyd, mercenary psion Chantees, and thief Plundi'ir, would work with the House of Shadow to infiltrate the ranks of the old crews and intercept the ancient relics before they fall into the hands of the dark disciple. While Chantees would attempt to acquire a relic from a former associate, [[Val'aug, the Brute]], the coalition would fail to acquire a relic from the Guardian forces and the Cabal pirates would be unknowingly killed in a Ketchcrash operation. As the psions within the legion would become increasingly distressed, Sumeragi's forces would soon learn that the relics housed body parts of the long dead disciple, Nezarec. In the end, the Black Legion would take decent losses from their pirate infiltrators.
====Wrath of the Seraphs====
With many losses and a commitment to hunt down Calus, the Black Legion would find little involvement with the Guardian's operations to restore the Warmind, even with the prospect of Rasputin's arsenal. The Black Legion would finally discover the sinister Shadow Legion but would find themselves radically outnumbered and outmatched by the powers of the Black Fleet, forcing a retreat and recuperation.
====Defiance of the End====
With the inevitable arrival of the Witness and Calus in tow, war would come to the active Traveler and, as a result, due to the Veil, Neptune. With the chaos of the war and the devastating defeat at the system's edge, Xa'lus had no choice but to trust his existing infiltrators from feeding him data and technologies. The Legion would begin to chart the doings of Calus' forces and would even begin coopting their technologies, along with the Neomuni. Following the Witness's empowerment by the Veil and sudden disappearance into the Veil, much of the Black Legion's forces would break into confusion and curiosity, seeking answers as to what happened and attempt to pursue, with all attempts ending in failure. Despite that, breakthroughs with Pyramid tech would give birth to the Shadow Hand subgroup within the Black Legion. Following the operation aboard the Essence, the Psion Flayer, Ilitcyl, would eventually slave mindless Tormentors the Black Legion captured to his will, creating his Malignancies and using them to solidify his position within the hierarchy of the Legion. Even with orders from Nova to refuse an alliance with the Witness, an initially ideal alliance, Xa'lus would finally be satisfied with a short-lived and admittedly petty vengeance against a charismatic Calus, who has stolen some of his esteemed forces. Unbeknownst to much of the Black Legion, however, one Val Paragun would become disillusioned with the Primus' costly crusade against the Last City and eager to return home, deserting to the Imperial Cabal with information on their arsenal and the rising threat of the resurgent Sumeragi.
